- Continuity: As Eric is in the water truck talking to Grant, his chocolate bar wrapper and size of the bar itself keeps changing.
- Continuity: Blood on the windshield of the plane.
- Continuity: Dr. Degler's coffee cup disappears during her dinner with Dr. Grant.
- Continuity: On the boat as Dr. Grant & Eric are talking, the cage behind Eric is unlocked. As they move into sunlight, the door on the cage has a pin locking it.
- Continuity: The blood on the T-Rex's mouth disappears when it approaches the Spinosaurus, yet it returns in the next shot.
- Continuity: The parachute has the words "Dino-Soar" on it when Eric and Ben are para-sailing. Later, when Billy saves Eric there are no words on the parachute.
- Continuity: There is footage in the camcorder of the incident on the boat, even though the camcorder was put away before it happened.
- Continuity: Trees suddenly appear on a previously treeless beach as the helicopter takes off.
- Continuity: When Grant and Eric see the herd of herbivores, they stand up. In the next shot when we see the dinosaurs, they stand up again.
- Continuity: While talking to the Kirby's in the bar, Grant puts his drinking glass down twice when Paul offers to fund his dig.
- Crew or equipment visible: As the plane is flying into Isla Sorna, the shadow of the helicopter filming the plane can be seen on the clouds.
- Errors made by characters (possibly deliberate errors by the filmmakers): When Grant and Billy are trying to figure out what the Spinosaurus is, Billy first suggests Suchomimus and is told to "think bigger". He next suggests Barionyx, which was only half the size of Suchomimus.
- Factual errors: There are numerous instances where dinosaurs are portrayed in a manner inconsistent with widely published dinosaur theory. In mitigation, since much of the theory is just that - theory - some artistic license must be allowed.
- Factual errors: When Dr. Grant's team is excavating in the Montana Badlands, a wood thrush is heard in the background. The wood thrush isn't found in Montana and would certainly not be live in a desert environment.
- Incorrectly regarded as goofs: There are numerous inconsistencies between this movie and the others in the Jurassic Park series. However, since they do not compromise the movie's own internal structure they cannot, legitimately, be classed as goofs.
